It was originally the site of the suburban residence of the Naito family of the Takato Domain in Shinano Province in the Edo period. Shinjuku Botanical Garden was opened in 1879 to the public under the control of the Imperial Household Agency, but opened to the public after World War II and is now admired as a national park under the jurisdiction of the Ministry of the Environment. In 2006, it celebrated 100 years since it was named "Shinjuku Gyoen". As part of the 100 year anniversary project, a conservation center for endangered plants is planned. The "Cherry Blossom Viewing Party" hosted by the Prime Minister is held in April every year, and the "a meeting to see chrysanthemums" hosted by the Minister of the Environment is held in early November. It is also the place where the ceremony of Imperial mourning for Emperor Taisho and Emperor Showa was held. The site of the adjacent Tokyo Metropolitan Shinjuku High School was part of the Shinjuku Gyoen National Garden that was granted to Tokyo Prefecture in 1921.
